How does the process work when the agency you are going through backgrounds with inquires with past agencies applied for?

It's probable that the Background Investigator will check with agencies to which you previously applied. The main purpose of this check is to see that information provided on your application is the same as that provided on other applications. He/she will also check to see if you DQd with another agency, and if so, why.

Just to add to what PhilipCal said, another agency's background investigation is not automatically assumed to be unbiased, thorough, and complete. Instead, the person conducting your current background should carefully evaluate and verify whatever information they receive, particularly in the case of a previous DQ. Different agencies may have different minimum standards; therefore, your current BI should assess whether the reasons for a previous rejection are relevant to the job now being applied for. Agencies usually reject unsuitable candidates based on their own job-relevant criteria and not those of another agency (especially if those reasons have not been independently verified or deemed irrelevant, outdated, or otherwise inapplicable).
